I have an ealy Damascus gyuto and I put a few scratches in the blade going vertical perpendicular to the spine. I am really new to hand sharpening.

The light has to catch them for you to see them, but I am trying to figure out what I can do about it. If I somehow polish does that mean something has to be done to the Damascus again (etching). Really new at all this and trying to learn.

Seriously, there couldn't be a nicer more friendly knifemaker out there, he'll set you straight.
 
Good suggestion from Dave. The answer could be different depending on the type of steel.

I feel like you won't hurt the knife by using some fine steel wool, but you may have to re-etch the blade. Could be as simple as using some lemon juice, or more complex depending on steel types.
